I don't know the safest route for the whole trip, but I definitely recommend getting onto the Coyote Creek Trail for the trip from Morgan Hill to San Jose. It starts near Anderson Lake and ends well into San Jose, though not all the way to downtown. I've ridden it north and south from Hellyer County park in South San Jose. Many parts are shaded and yet there are great views of the surrounding hills.
The trail goes as far north as Tully, but as it passes under Capitol Avenue, there is a homeless encampment, and it makes a volunteer park patrol person nervous to go there. Also, a bike club member reported an attempted mugging between Capitol and Hellyer. So you may want to exit the trail at/near Hellyer, and make your way over to 7th Street, which has bike lanes to SJState.
